A big issue with uploading samples is that its wide-scale distribution...but, if we upload hidden samples, do they still need to go through the new system/will there be as many rules with it?

It has been explained by various reputable users and Andre himself. Nobody cares private or not... if they are copyrighted and they are on AT servers it is bad for audiotool. End of the story.
There are no private samples. Hidden means that others can't see them but the sample is still on the cloud and can be accessed via remixing. Since audiotool is a cloud, it is considered distributing.
